Warnings text file

We should create a warnings log file with all relevant warnings during a run. For example if total brain volume is too large. This will help users to check only this file so they don't need to browse through the long log files. 
The log file could have information at the end of the file if warnings were generated (and how many) instructing the user to check the warnings file.
