Add test to ensure R1 file not specified twice

for plot.map-to-ref.py and others that use R1 and R2 file inputs, add test to ensure input is copied as same R1 file twice and that it truly has R1 and R2 inputs.

Simple test confirmation input read filenames aren't equal should be sufficient
