Thanks for developing methylcheck such a long time ago already. I came into the package and saw that it was not optimized for the more recent EPICv2 array DNA methylation types, so I have made a few fixes to allow EPICv2 array types to work.
There is one issue though. As the Manifests are drawn from and amazon s3 server from which I have no access, the EPICv2 Manifest must be downloaded and located locally, afterwards you would need just to point out where the Manifest file is located for everything else to work accordingly.
