Sorry @kylebittinger, my devel time has been swamped with a backlog of issues for phyloseq. Those are under control now to some extent, so I can try and take a look. I also need to remind myself what we consider necessary for this package before submitting it to CRAN.

I think we're pretty close to an initial release.

An example dataset would be the obvious thing to add. However, one of our
goals is using qiime.io as a back-end package for phyloseq and qiimer. To
meet this goal, I think we only need to shore up the existing tests (if
needed), deal with corner cases correctly, and make sure we have the man
pages in order.
